These are a selection of books for young children that include gay characters or themes... I can in no way say they will all be as good as the books by Rick Riordhan.
Age 9+
Nico in the Percy Jackson and Heroes of Olympus series of books by Rick Riordhan...
Two Weeks with the Queen by Morris Gleitzman http://www.morrisgleitzman.com/books/fst_intro_2wks.html
The Misfits by James Howe a review here: http://myfavouritebooks.blogspot.co.uk/2011/08/misfits-by-james-howe.html
James Howe has published sequels to the Misfits including one that gives Joes point of view, TOTALLY JOE by J Howe

The following link is for a blog site that recommends a few books for "middle grade children". If you click on this link to Vikki's blog and click on each book it will take you to her review of these books.
As I am English I did not actually know how old middle grade children are, apparently they are 11-15, which makes them secondary school age in my country.

Marco Impossible by Hannah Moscowitz
See You at Harry’s by Jo Knowles
Drama by Raina Telgemaier
Stitches by Glen Huser
A much longer list of gay characters & plots in books for children of all ages is provided here:
http://www.armory.com/~web/gaybooks.html
I will not relist all these titles. A useful summary of each book is provide.
An interesting article about the history, the now and the future for gay characters in Young Adult fiction, with many books mentioned is here:

Any other suggestions welcome...

Some more:
- Holly Black Tythe
- Sarah Rees Brennan's Demon's Lexicon trilogy
- Cassandra Clare's The Mortal Instruments
- Malinda Lo's Huntress
- Scott Tracey's Witch Eyes
The Mortal Instruments series starting with City of Bones by Cassandra Clare has a gay character / relationship. This is an excellent series and anyone who has enjoyed Rick Riordan's books will also love this but I would say these books are for slightly older readers probably age 13+ (although it would be fine for a mature younger reader).
Any other suggestions welcome...
